Flushing and cleaning rust/debris from a liquid cooling system?

ok, so in a nutshell what would be the best way to go about this? do i absolutely have to disassemble the waterblocks? the reason i ask is becuase i hear they can be an absolute pain to get back together. ive also heard of people adding in vinegar and such and running it through just the pump/res and the blocks to clean them in a repeating cycle. so what is the best way to go about cleaning the waterblocks?
